Yamaha's Maverick Vinales completed the MotoGP Valencia test fastest of all by just over a tenth of a second, while KTM's Johann Zarco crashed twice on Wednesday.
Just like on Tuesday, the session got underway at 10:00 local time, but no bikes were seen on track until just after midday as condition improved.
And just as he did on day one, Zarco was the first to test the conditions aboard his RC16, as he looks to improve his performance on corner-entry.
Aprilia's Andrea Iannone followed the KTM man out on track soon after, and took the RS-GP to top spot with a 1:32.987s, with Ducati's Danilo Petrucci taking over from his fellow Italian 10 minutes later with a 1:31.940s.
Marc Marquez spent his day on both of his black RC213V Honda 2019 prototypes, and headed the standings with a 1:31.068s as the session passed 1300 local time.
Iannone became just the second crasher of the test after falling at Turn 6 just over 20 minutes earlier, while Zarco added his name to the faller list with a fast off at the first turn.
Marquez remained installed at the top of the timesheets as the afternoon wore on, before the sister Ducati of Andrea Dovizioso took over with a 1:30.890s, while Petronas SRT's Franco Morbidelli would move up to second on the satellite Yamaha.
A final flurry of time attack laps came in as the day reached its conclusion, with Tuesday pacesetter Maverick Vinales – who had another updated engine to test today – taking over with a 1:30.757s on the 50th of his 57 laps completed despite a fall in the middle of the day.
This would not be bettered, with Dovizioso holding onto second ahead of Marquez, while Pramac's Jack Miller headed former teammate Petrucci to round out the top five.
Morbidelli held onto sixth and was second-best Yamaha rider, with Suzuki's Alex Rins, Takaaki Nakagmi [LCR], the second works Yamaha of Valentino Rossi – who also had a second updated engine to test today – and Aprilia's Aleix Espargaro completing the top 10.
Rookie Francesco Bagnaia was just 0.005s outside of the top five on his Pramac GP18, with Jorge Lorenzo over a second quicker than his Wednesday time with a 1:31.584s as he continues to adat to the Honda.
Pol Espargaro, Joan Mir [Suzuki] and Tito Rabat [Avintia] shadowed the triple world champion, while the former's KTM teammate Zarco crashed again late on. The Frenchman was 20th and 1.7s off the pace as a result.
Iannone also took a second tumble, and was 17th at the end of the day, while 18th-placed Jonas Folger totalled his Yamaha test bike late in the day with a heavy crash at Turn 9.
The final MotoGP test of the year takes place at Jerez on November 28 and 29.
